What happens to an animated GIF?

You get the first frame. JPG has no animation, so there is nowhere for the other frames to go. PhotoTray flags animated files in the batch rather than converting them silently.

Will the JPG look better than the GIF?

It will not have GIF's colour banding, but it cannot restore colours the GIF discarded. On a photograph that had been reduced to 256 colours, the banding is baked in.
